I just got an RCA home theater system, I was wondering if it was okay to put my XBOX 360 audio wires in the back of the home theater system so I could play the 360 with surround sound?

Model # of the RCA would help, but the answer most likely is yes, read your RCA manual about how to hook-up auxiliary devices like a video game system.
